I think this always happens.
I take it that the size of the package to be removed
is much larger because the original rpm has been expanded
during its installation.

A different point - the problem in your original query
seemed to arise because yum wanted to remove a kernel
required by a package.

I wonder if it would have solved the problem
if you had asked for the old kernel to stay,
eg by setting tokeep=4 in /etc/yum/pluginconf.d/installonlyn.conf ?
