That sounds rather like Maildir or MH. If you try treating that
directory as MH, or put the files into a Maildir-style directory tree,
you may well find that e-mail clients which understand those formats can
copy (or export) e-mails into an mbox file.

One simple description of the structure of a Maildir directory tree is
at

but you basically 
mkdir ~/Maildir/ ~/Maildir/tmp ~/Maildir/new ~/Maildir/cur
and put all the files under cur.

Or you might even want to keep the files in Maildir and publish them
over IMAP via Dovecot. That's what I do.
