This is no more different than installing say Fedora on one partition and SUSE on another. . Do you have the option of vmware ? You may just want to migrate to a vmware solution Yum upgrade works, but I would try to have a quiet system when doing the upgrade, but it doesn't solve your issue. Are your partitions the exact same size ?
