I saved the factory-gdm.conf as gdm.conf and everything worked fine

Yes, eg
cd /etc/X11/gdm
ll /etc/X11/gdm/*gdm.conf
mv gdm.conf gdm.conf.suspect
cp factory-gdm.conf gdm.conf
telinit 3
telinit 5
The ll on my box shows
# ll /etc/X11/gdm/*gdm.conf
-rw-r--r-- 1 root root 20987 May 23 2005 /etc/X11/gdm/factory- gdm.conf
-rw-r--r-- 1 root root 20987 May 23 2005 /etc/X11/gdm/gdm.conf
ie, the "factory" version is just a copy of what on my box is an
unmodified gdm.conf. I am hoping you will see that your gdm.conf is
dated from when you installed your theme, which will suggest replacing
it might have some effect.
