I havn't experienced your type problems but I have had problems with nautilus.
If I Logged out with nautilus window open when I logged in the next day
nautilus would experience a statup failure. I did this on several days with
sporadic results with the nautilus issuing a failure to start popup. I exited
the nautilus window and then logged out and I havn't had the failure popup.
