If no one has answered this for you just yet, try the following:
Go into BIOS and set your secondary drive for LBA. See if your disc does not come back to you and boot like you expect. Also, I would assume you're using grub. In doing so, did you properly set up the config file for botting into your windows disc? You may want to check that. Let us know how that goes.
