When ever I boot my system (Fedora Core 1), I get the "can't locate
module ip_tables" error. I've removed the S08iptables link in the
/etc/rc.d/rc3.d (booting to run level 3), but the system keeps trying
to run it when I reboot. How do I make it stop?
try "chkconfig --level 3 iptables off" or even "chkconfig --level 345 iptables off" to revome it from all runlevels

My other question is are the messages you see at the beginning of the
boot process logged anywhere? I can't find the above error anywhere
in the /var/log directory, but I know I see it scroll by when booting.
If the installation gone well, then you should find all messages in "/var/log/boot.msg" and "/var/log/messages"
