Is the login screen actually at 1280x1024 resolution and then it
switches back down to 1024x768 resolution when you log in, or is it
where it's using 1024x768 resolution, but the desktop area is 1280x1024
where when you move the mouse everything scrolls around (desktop bigger
than screen)?

If it's set for the former then I'm not sure I've ever seen X-Windows
change resolutions like that.  If it's the latter then chances are your
monitor wasn't detected properly or doesn't "officially" support higher
than 1024x768 resolution.  It could be set at something like Standard
SVGA 1024x768.  If that's the case then change your monitor type.  If
it's not then still try to change your monitor type:
System Settings -> Display -> Hardware -> Monitor Type - >Configure
