NetworkManager writes to /etc/network-scripts/, while NetworkManager writes to /etc/sysconfig/networking/. The two may be conflicting, and there is a sometimes confusing relationship between them. I find it easier to use NetworkManager and make sure that system-config-network has "Controlled by NetworkManager" enabled on the device.
