I think what you're describing has been a problem for many years, one that has been actively worked by many Linux distribution vendors including Red Hat. The answer is the so-called Linux Standard Base, or LSB. It defines what goes in which directories. The most recent release in F13 is in the redhat-lsb-4.0-2 package. Suggest you Google "Linux Standard Base" for more complete information.
