I'm using Fedora 11 (audacious-1.5.1-9.fc11.i586, audacious-plugins-freeworld-mp3-1.5.1-2.fc11.i586) and Audacious output plugin is set to ALSA. Running Exaile for example, this problem is not present, but I don't know if the output plugin is alsa or another. I would try later to play some wma files with Audacious to see if the problem persist here.

Are you using audacious with pulseaudio?

You may need to go into the configuration files if so, here is a wiki on a "Perfect Setup" for pulseaudio: http://www.pulseaudio.org/wiki/PerfectSetup

A lot you will not need, i.e.: The zeroconf/avahi section only applies if you are doing networked audio, which most people don't do, they just want this one machine to play media files. Note especially the configuration details for Audacious, as it mentions stuttering problems.
