Do you use a multiport card?
For no explainable reason the top port S11 became no more, and top port was then S9, through a kernel upgrade, I roll my own kernel direct from kernel.org and dont use RH's bloated stuff, next kernel update I had to change it all back to S11, so just check it is not somthing as simple as that.
