I assume you know that JD series Western Digital disks are in compatible with some adaptec controllers.

This may not be the case for you, as you would have already discovered this. Still I was amazed these kind of problems still exist today. This is the stuff of about 5 years ago.
I'd go for the Intel RAID on the chipset, given my recent grievance with the adaptec stuff (personal preference).

If you're using SATA disks, they have no concept of master/slave in the ATA sense. They are all masters, just on different ports (One disk per SATA channel), so just pick one to be the RAID 1 Mirror master.

Hmm, the next step is not my forte, so I too am interested in how to install here.

I would imagine it would be something like.... create a custom initrd with the libs necessary to interact with the RAID container, but I'm not sure how to do this either.
