Well, you may be missing a lot....as in you may have deleted more than you've expected. When I do mkinitrd I normally do "mkinitrd imagename `uname -r` to make sure I have the correct name for the running kernel. What the error is telling you is that /lib/modules/2.6.16-1.2122_FC5smp/modules.dep cannot be found. You need to make sure the kernel name is correct. FWIW, /sbin/mkinitrd is a script.
