I tried -a first, but got lots of 'can't do that' messages - presumably because the pendrive is vfat and permissions are not set on vfat files.

You presume correctly. You *could* reformat the pendrive to
ext2 or sth the like, but that would lead to early wearout.
OTOH, you could do that temporarily, and then reformat
FAT.
