I've got a server under FC3, i'd like to go under FC4 ..... without resintall all applications ...
:D why not ? ;o)
Then before doing something, i'd like to know what i must do to update my server under FC4 ....
Only changing yum and apt mirror to downlaod updated package ?

I vhave an FC3 server that I plan to upgrade initially via the installation CDs. You will have to install kernel-devel if you have any need to compile modules against the running kernel. If you are like me and enjoy the screensavers (though a server), you might need to install xscreensaver-gl-extras and xscreensaver-extras also. If you have a stripped down installation for a server, using the disks to install would be best.
In my case, there is a bug in the mga,intel and a few other video cards with xorg-x11, you might consider tracking the below bug before upgrading.

Those are the only issues that I see for the upgrade on my end.
Yum might be chancy if you want to preserve a working server. Staying with FC3 for awhile, while still supported might be a better idea for server operations. It will be maintained until FC5T2 is released and then be transferred to legacy.
