I'm using jre 1.4.2_06, with the jpackage setup, and I just tried this. The first clue comes up filled-in, like you are seeing. But I'm able to type in the letters fine. Thanks for pointing me to a cool online crossword! To set up java with jpackage, I followed the excellent instructions at http://mpeters.us/linux/j2sdk.php. I don't know what all the benefits of this are, but it was a relatively pain-free way to get java working nicely in FC3. I have not had any of the plug-in headaches that people often have, for example. FYI you should update to FF 1.04, 1.03 has some security issues that are worth fixing.
