I have the same problem sometimes because I do quite a bit of emailing
in Russian.  I would assume you'd have to look in squirrelmail (I don't
use it, I use Evolution.

For Evolution, try looking in the Tools --> Settings box under Mail
Preferences.  In there's an option to change the standard font if you
uncheck the box there.  I'm only guessing, but it might allow you to set
the font encoding from there.  You can try that, others on the board may
know better than I do.
