Once I added "options snd-via82xx dxs_support=4 ac97_quirk=1" to my modprobe.conf, control moved from Headphone to Master for me. PS: The volume control on the gnome desktop is just an interface to the alsa system, just like alsamixer. Or kmix, or whatever ...
