Maybe a simpler case: yum says

but when I do a yum check-update using the same repo above, yum doesn't return an available gpdf rpm - though Firefox, pointed to http://limestone.uoregon.edu/ftp/fedora/updates/3/i386/, shows that gpdf-2.8.2-2.2.i386.rpm is available.

No, it's not recognizing them as updates because the filenames aren't
following the same naming convention. In the simpler example, if the
newer file was named gpdf.i386-2.8.2-2.2.rpm, it would recognize it.
Notice the placement of the i386.
