Nope, JTAG needs some active silicon to work, and the presence or absence of a 
passive connector can't be detected that way either.

Many motherboard assets like Ethernet, Audio, etc are connected by PCI but do 
not take up a slot.

Unless the BIOS has a field somewhere that specifies it, and then one wonders 
how trustworthy that data would be on any given motherboard, I don't think 
the number of [filled|empty] slots can be detected either.
