This message about innodb does not prevent the MySQL server from
running. To know about InnoDB please read the MySQL documentation.

The last line in the mysqld.log says, that the server is ready and
listening.

Are we talking about FC2 or FC3? Is SELinux enabled? What did you
configure (change from default setup) with MySQL?
