Remove system-config-printer if you need to hand-edit CUPS files.
In addition to getting rid of system-config-printer. Updating cups package will sometimes overwrite your existing cupsd.conf (old copy saved to cupsd.conf.rpmsave). Do you have yum enabled to automatically download and install updates (what is the output of "chkconfig --list yum")?
