Just a shot in the dark here, but I have had some odd behavior with VNC since upgrading from RH to FC2. And, this is not limited to FC3 but includes FC2 as well as Windows 98/2000 machines in both server and client modes. One thing that I have noticed is that I have actually been able to remote machines sometimes using the Fedora Remote Desktop Connection application that vncviewer refused to talk to. I am not sure if it is something with the vnc app, or just a PIBKAC error (highly likely). I just know that the RDC application almost always solves the problem.
