Thunderbird 0.9 really has a problem with filters not working, when using the Global inbox feature. It does filtering with regular separate inboxes. Don't know if 1.0 has improved on this.

Ok, two things.
First, there is a pulldown list of accounts on the message filters screen ("Filters for:"). Make sure you are on the listing for the POP account you're checking when you create the filter.
Second, make sure there is a checkmark next to the filter in the list, under the field that says "Enabled." If there's not a check mark, then click there and one should show up.
