If I understand you right, you are facing the same problem I had some time ago with Evolution: I have 3 acounts with different providers that give pop access. All the mail from the 3 will end up in the same inbox using Evolution. I never found a way to separate the mail, so I moved to Thunderbird, where I can choose for each account if the mail is kept separate or moved to a common inbox.

The all in accounts for multiple mail clumped in one inbox distracted me from Evolution myself. If they changed the mailer to multithreading, like mozilla/thunderbird, it wouldn't be Outlook-like, but it would be a more desirable mail program.
Not to mention the problem with evo having the default email composed for mail from each of the multiple accounts, instead of mail from acct a being composed w/ acct a address and like for other accounts.
