IRC servers routinely have 10k+ TCP connections open, so yes, there is definately a legitimate use of a lot of open "files" (or fd:s in this case).
large squid installations frequently need to have tens of thousands of files open. your imap daemon may as well if you're using maildir with a large number of users...
