Do some console hopping to see if there's anything about SATA (hde, most likely) and a lost interrupt. I saw this on a dual opteron, MSI (k8t master?), one sata disk. Disk performace approached zero. Gave up, tried gentoo 2004.1. This was no better (default) or OK (smp), which suggests a workaround might be smp at install time.
