do you mean /etc/skel, when you create a new user acount all files are put 
into that user's home directory. ls -a show some hidden files.

~ means your home directory
For Example;
user name : root
user directory : /root/
type "cd ~" and it will bring you to /root/
just typing "cd" bring you to ~
