The way I remember it, "prefs.js" is a set of STANDARD preferences, that applies to ALL profiles. User.js on the other hand includes custom settings for any given profile. Say you want for instance to add a proxy, for default on all firefox (and mozilla and seamonkey) profiles... you add it to prefs.js...
