First I would break the two good videos into individual ppm frames. Then the good audio and bad video into another set of frames and a wav file. By putting the video from the first good clip, a few selected frames from the bad video, used to bridge the gap, and the video from the 2nd good video, you now have a good audio and a continuous set of frames to encode. And because you used ppm format, you can use the tools in the pbmtools package to size, gamma, sharpen, etc, on the bad video. It may not be as good as the rest, but you can make it better, then produce a complete video without a gap.
