I think you met this bug I opened: https://bugzilla.redhat.com/show_bug.cgi?id=533658 It should have been solved but in rawhide, so ready for F13. For F12 a workaround: after install and before clicking on reboot button, you can make an Alt+F2 switching to a console screen and use fdisk to restore correct bootable flag to your windows partition and removing the one set up by Fedora.
