Did you also get the message like:

Processing delta metadata
/boot/initramfs-2.6.31.5-127.fc12.x86_64.img: contents have been changed
delta does not match installed data

or similar, somewhere in the early stages of the update process (before the actual installing of .rpm's)?

If yes, then you have probably hit this bug:

In short, those warnings are harmless and you are pretty safe to ignore them.
