ntpdate is built from the ntp src.rpm, so both packages are updated at
once:

  https://admin.fedoraproject.org/updates/F9/FEDORA-2008-8732

It would be strange if any mirror got only a partial set of the
ntp* binary rpms (and if the repo metadata covered only that
partial set).

Please check that you don't have any duplicate packages installed.
(package-cleanup --cleandupes)

In case of problems like this, please *always* show the relevant RPM/Yum
queries, such as: rpm -qa ntp\*  and  yum list ntp\*
