Have you tried setting it like the other options in yum.conf?

i.e. optionname=0 or 1

Tru putting skip-broken=1 in the configuration file.  But isn't that a
plug-in?  If so, it'd have options set in its own configuration file,
inside /etc/yum/pluginconf.d/...
