Now that you mention this, I seem to recall that one of my upgrade processes spent a long time (like 2-3 hours) doing something but agreed to upgrade at the end. It may indeed then have been checking dependencies. It is true that my box doesn't completely freeze either, hard disk light just flashes every 29 secs, followed with another flash 5 secs later, then 29 secs later and so on.
