I am running that java and firefox versions and they work OK together
from what I have been doing.

jre-1.6.0_01-fcs
firefox-2.0.0.3-4.fc7

What are the /paths/to/the/dir's that you are linking?  In other words,
paste teh exact command and dir's your using.  And what version of
Fedora?
