If it is a serial port, did you configure j-pilot to use the correct port? If it is a USB connection, did you configure j-pilot to use a USB connection. J-pilot does not do network syncs, as far as I know. (But pilot link will set up a network sync connection, and I believe j-pilot can use this.)
