I work around a similar problem by unplugging the mouse from the KVM when I switch systems. The KVM and mouse seem to survive this and I get a sane mouse on the destination system. Also, the scroll wheel works on both systems with this approach. Currently, one system is running CentOS and the other FC6 but it used to work when I also had a Winderz box on the KVM. YMMV.
