I prefer to upgrade
for the simple reason that if it does not work
I can then try a clean installation.

I do think it's worth going to the trouble
of getting the latest FC,
since sooner of later you will have to do that,
and there may be problems skipping a distribution,
eg FC-4 to FC-6.

One thing I strongly recommend, having got into a mess myself
with an FC-5 installation that did not work,
is to have a separate /boot partition
which is left (ie not re-formatted) between installations.
