When they developed named to be chrooted to its own environment, the GUI tools are still looking to change things in: ~ /var/named and /etc and not the chrooted paths of /var/named/chroot/var/named and /var/named/chroot/etc If you set things up with the GUI, just copy the configuration files from the usual /var/named and /etc for named to the chrooted paths and all will be well.
