No one suggested a fix but I tried upgrading to:

  ftp://people.redhat.com/dwalsh/SELinux/FC3/selinux-policy-
targeted-1.17.30-3.9.noarch.rpm

and now MatLAB works again even with SEinux in "enforcing" mode.
