Because it is possible that, while retaining existing configuration options, new user variables are ignored.
The idea is that you are alerted to the fact that there may have been some changes in the default configuration file, so you may wish to merge those changes in to the configuration file you're using so as to take advantage of any bug fixes/new features that might result from the update.
