I have sometimes (well many times since I have upgraded something but I don't remember what) the same problem with USB HD and USB Key. For the story, gamin (gam_server) is like fam (File Alteration Monitor) but designed for just one user. In order to be able to unmount cleanly, I have to 'kill -HUP nautilus' and then 'kill gam_server', because kiling just gam_server isn't enough since it is respawned immediately with the "same locks" on the file it monitors.
