This depends either on the app itself (which may or may not have a feature
to do this) or on the window manager you're using (which also may or may not
have such a feature). Metacity, the default Gnome window manager, is
supposed to Just Do The Right Thing, and I believe part of that is
remembering maximized/not-maximized state.

Firefox also has -height and -width options which you could use.
