These two files hold the standard Firefox favorites, but not any of the
ones we've saved (there are three users on this particular box). I know

Yes, Firefox does store bookmarks in the profile directory:
/home/username/.phoenix/default/...
Note that this will changes with Firefox 0.9 to:
/home/username/.mozilla/firefox/default/...
You should fine the bookmarks.html files you're looking for in there.
