I had this problem when I attempted to use ATi's drivers with my Radeon 9000. I'm not all that impressed with their drivers, but that's another story. I had to edit /etc/X11/XF86Config-4, search for the line BusID PCI:1:0:1 and change it to BusID PCI:1:0:0 and then restart X. Hopefully the same will work for you.
