This is certainly an NTFS or FAT formatted partition. These are aware of
executable scripts and binaries.

Use your scripts on a partition with Linux filesystem like ext2/ext3 or
reiserfs i.e.

Be sure the script has a shebang line at first, something like
"#!/bin/bash" or "#!/usr/bin/perl" or whatever language you use. Be too
sure the script is executable (man chmod).
