In the ServerLayout section there's some stuff about AlwaysCore and CorePointer with reference to your PS/2 and/or USB mice, I would fiddle about with that (since I don't really understand it :-) but I have had this kind of trouble from it before). Possibly removing your USB support (why do you want to do that now?) screws up the XF86 pointer init somehow.
