I think its nothing Facebook can do about. The browser has to support
notifications to the desktop from websites. I think Google implemented
this for GMail but it is only supported in the unstable/beta Google
Chrome builds. I think they also intend to push this change as something
that all browsers should support.

That said, you can use the facebook plugin for pidgin or empathy to
integrate Facebook notifications and chat with your desktop very
trivially. Hope this helps.
